We booked with Tulip Holidays. They organised the flight Hotel and transfers. We stayed at the Mina Hotel. Our trip was amazing. Consider booking with Tulip. This is a Turkish Company and the team provide a really good service and they care x

First time we went we stayed at Tashkonak hotel near the blue mosque and really enjoyed it  Nice family run hotel.  The next time was Orient  Express down near the waterfront, this too was a lovely hotel.  We booked direct with both hotels and they have a deal if you pay cash at start of stay you get a discount, I think around 11%

The Hotel Agan is good, as is the Zeynap Sultan both small & friendly hotels in SultanAhmet just a couple of minutes walk from Hagia Sofia, Blue Mosque etc. This is definitely the best area to stay if you want to be within walking distance of some of the main sights (including Topkapi Palace, Basilica Cistern, Galata Bridge etc) & close to the tram links. The last time we stayed at the Agan (January 2012) we got the best price through budgetplaces.com
If you are flying into Ataturk airport the taxi fare (metered) is 40TL into the city & takes about 20 minutes, which works out about the same cost as using the hotels' transfer services which are usually shared shuttles (but not always).
Enjoy your holiday!

We stayed at the Sirkeci Konak.
http://www.sirkecikonak.com/
There are 5 Hotels in this group in Istanbul from Sirkeci which is top down to a budget hotel.
The Neorion and the Orient Express are also in the group.  Sirkeci has a pool, fitness centre, beauty therapy and Sauna in the basement. It has a restaurant on the ground floor and a restaurant on the roof, it also has a bar and sunloungers on the roof. They serve free afternoon tea everyday.
The have won the travellers award every year since 2009. If you book three nights or more they will send a car for you to bring you from the airport free.
We loved this Hotel could not fault it.
